I will overview methods for different modeling paradigms, ranging from Bayesian optimization using purely data-driven models, optimal experiment design using science-based mathematical models, and hybrid approaches that use data-driven components (e.g., Gaussian processes) to correct model-form uncertainty in mechanistic models. While most of the examples we will discuss focus on energy and manufacturing applications, the computational approaches are generalized and domain agnostic. I will conclude by describing some ongoing collaborative work with Prof. Jeremy Zartman and colleagues at Notre Dame to leverage these methods in systems biology contexts. Although systems feature prominently in national reports informing life sciences education, there is minimal guidance about specific objectives for systems thinking, relevant strategies for assessing evidence of systems thinking, or instructional approaches that foster the competencies and conceptual knowledge necessary for reasoning about systems. Following a review of interdisciplinary literature on systems and systems thinking, we developed the Biology Systems Thinking (BST) framework, which identifies and describes the requisite skills for thinking about biological systems. In this talk, I will introduce the BST framework and share how this framework can be used to design an integrated introductory biology curriculum and what it reveals about students’ reasoning about biological phenomena. Microtubule filaments display a puzzling behavior known as dynamic instability, in which they undergo distinct phases of growing and shortening, with approximately random transitions in between. Our lab and its collaborators integrate experiments, simulations and mathematical modeling to build a multi-scale and predictive understanding of microtubule dynamics. In this EMBRIO seminar, I will discuss our efforts to use machine-learning to objectively quantify and characterize MT dynamics, our application of this software to dissect the mechanism of a MT binding protein, and some “big picture” biological conclusions drawn from analysis of emergent population-level behaviors exhibited by our dimer-scale, agent-based simulations of microtubule assembly. This summer, Alejandra Magana (T4), and Elsje Pienaar (Core) were nominated and accepted to join the leadership team. The team would like to thank Stephanie Gardner for serving as Assistant Director and representing the educational research, interdisciplinary framework and evaluation efforts of Thrust 4 on the leadership team during the first 2.5 years of the Institute. Steph has stepped into increasing roles in the Department of Biological Sciences and at the university level at Purdue and was appointed a PULSE Fellow, working with a group of leaders of life science education across the United States (including Puerto Rico), and Canada. She will continue working within EMBRIO and supporting its mission through her research.
